Since the calculations on this page are calculating your score, I always took it to mean that they were not included in your score. Something like, "Note: Profession bonuses are not included on this page, but they do affect your score." Or rather, "Note: Profession bonuses, Bear's Knowledge, and Spring Onion Mastery are not included on this page, but they do affect your score."
