Additional secrets have been added in various patches, so this list may not be completely upto date.

Intro

When the game is loading, where it shows ConcernedApe`s logo, click on it and the glasses will pop/eyes will open and a duck/splat sound will be played.

Title

On the title menu of the game, if repeatedly clicking on the "E" letter of the word "Stardew", an alien opens the "E" like a door and starts waving, until after two seconds it fades away.

Locked boxes

If a Super Cucumber is taken and used on the brown box located inside the fenced area north of the Blacksmith, The Player is rewarded with a statue 32px ??HMTGF??.

Similarly if a Duck Mayonnaise is used on the partially hidden purple barrel in the back room of the Saloon, the player is given the statue 32px ??Pinky Lemon??.

If a Strange Bun is fed to the chest in Vincent's room of 1 Willow Lane, the player will be given the statue 32px ??Foroguemon??.

Galaxy Sword

After finding and donating all four Dwarf Scroll's to the Museum, the player receives the Dwarvish Translation Guide. If the player proceeds to the Graveyard one of the previously unreadable tombstones can now be read.
