Additional secrets have been added in various patches, so this list may not be completely upto date.
Intro
When the game is loading, where it shows ConcernedApe`s logo, click on it and the glasses will pop/eyes will open and a duck/splat sound will be played.
Title
On the title menu of the game, if repeatedly clicking on the "E" letter of the word "Stardew", an alien opens the "E" like a door and starts waving, until after two seconds it fades away.
Favourite Thing
Entering ConcernedApe as the favourite thing when creating a character results in some additional text when consuming a Stardrop.
Locked boxes
If a Super Cucumber is taken and used on the brown box located inside the fenced area north of the Blacksmith, The Player is rewarded with a statue 32px ??HMTGF??.
Similarly if a Duck Mayonnaise is used on the partially hidden purple barrel in the back room of the Stardrop Saloon, the player is given the statue 32px ??Pinky Lemon??.
If a Strange Bun is fed to the chest in Vincent's room of 1 Willow Lane, the player will be given the statue 32px ??Foroguemon??.
Galaxy Sword
After finding and donating all four Dwarf Scroll's to the Museum, the player receives the Dwarvish Translation Guide. If the player proceeds to the Graveyard one of the previously unreadable tombstones can now be read.

This points the player towards The Desert and the set of three pillars to the Northeast. Stepping into the center of the pillars while holding a Prismatic Shard will cause the shard to be transformed into the Galaxy Sword.
Notes
For each of the locked boxes, or when obtaining the Galaxy Sword, ensure only a single item is being held, as if a stack is held, the entire stack will be consumed.
